I opened a New file, then Imported the STL file I wanted to fix, then made sure I was in the Mesh workbench, select the object, under Meshes go to Analyze then Evaluate and Repair Mesh. From here, use the button on the bottom to analyze and repair all, or choose what you want to do specifically.

FreeCAD 1.0's STL Mesh Analyze and Repair is super easy and works better than any other software I have tried.
